Hate to say it but those plot holes are fixed1 and 2, Joker comes to pick up your teammates because they were both injured by Haenbigrrs beam and the chaos it caused3. Joker stayed behind to try and pick you up but had to leave to avoid the blast, but was too late and behind the fleet
